Republican Roy Moore, who lost, is claiming that voter fraud played a massive role in his opponent, Democrat Doug Jones, pulling off an upset victory. He has denied the allegations.
Moore filed a lawsuit Wednesday seeking to block the state from certifying Jones as the victor, saying there were voting irregularities during the December 12 race he lost by about 12,000 votes.
Moore appeared to be the favorite in the contest to fill the Senate seat held by Jeff Sessions, who is now Trump's attorney general.
Merrill's office received roughly 120 complaints of voter fraud, mostly from sources outside Alabama, and roughly 70% had already been investigated and adjudicated.
Senator-elect Doug Jones of Alabama says his victory marks a "new chapter for our state and the nation".
Democrat Doug Jones's election as USA senator from Alabama was certified today, despite a lawsuit from opponent Roy Moore challenging the results.
Montgomery Circuit Judge Johnny Hardwick on Thursday denied Moore's attempt to delay the certification of votes while Moore's claims of voting irregularities are investigated.
Jones, a former US attorney, claimed victory over Moore earlier this month, after various allegations of sexual misconduct plagued the Republican hopeful's campaign. Moore, 651,972, 48.3 percent and write-ins, 22,852, or 1.7 percent.
Moore's attorney wrote in the lawsuit that he believed there were irregularities and said there should be a fraud investigation and eventually a new election. The Canvassing Board, consisting of Governor Kay Ivey, Secretary of State John Merrill and Attorney General Steve Marshall - all Republicans - met on schedule and certified the election result. "The election is over, it's time to move on".
Alabama's Secretary of State John Merrill told the Associated Press on Wednesday evening that Moore's complaint would not stop the election results from being certified.
On election night, Moore had pegged his hopes on votes from military serviceman and provisional ballots. Moore denied the accusations and said in the lawsuit that he had passed a polygraph test to prove they are false. He attached a statement from a poll worker that she had noticed licenses from Georgia and North Carolina as people signed in to vote.
Prominent conservatives who allege voter fraud is more prevalent than evidence now suggests declined to add their voice to Moore's complaint.
The complaint also noted the higher-than-expected turnout in the race, particularly in Jefferson County, and said Moore's numbers were suspiciously lower than straight-ticket Republican voting in about 20 Jefferson County precincts.
The election result was a blow to President Trump, who gave Mr Moore his full-throated support, even as other Republicans distanced themselves following the misconduct allegations. The complaint asked for a fraud investigation and eventually a new election.
Regarding the claim of voter fraud, Merrill told CNN that more than 100 cases had been reported.
